파이널 드래곤 나이츠의 스토리는 블랙 드래곤의 왕 에반의 귀환서부터 시작된다. 세계의 첫번째 블랙 드래곤인 그는 5대 드래곤 킹의 치명적을 공격을 받고 심원의 암흑으로 피신을 하게 된다.
거기서 그는 영혼의 힘을 컨트롤할 수 있는 능력을 얻은 뒤, 그에게 충성하는 거대한 드래곤들을 모아서 자신만을 위한 블랙 드래곤 군대를 양성하여 드래곤 족과 인간에게 큰 피해를 주었다. 그로 인해 드래곤 족은 인간에게 동맹을 요청하였고, 바로 이때 드래곤의 힘을 가진 전사가 탄생하지만, 드래곤 족은 자신들의 힘이 약해질 것을 우려해 인간과 완전히 협력하기를 꺼려하기 시작하는데….
