冬木市の穂群原学園小等部に通う女の子イリヤスフィール・フォン・アインツベルンは、ある夜飛来してきたカレイドステッキの人工天然精霊・マジカルルビーによって強制的に契約を結ばれ、魔法少女プリズマイリヤになる。そして本来のカレイドステッキの持ち主の魔術師・遠坂凛に命令され、冬木に眠る強力な力を持つクラスカードの回収の手伝いをすることになる。
そんな中、凛の相方である魔術師ルヴィアゼリッ゠・エーデルフェルトが、もう一つのカレイドステッキ・マジカルサファイアと契約した謎の少女・美遊を引き連れてイリヤの前に姠を現す。クラスカードには英霊を実体化させるという能力が施されていた。イリヤと美遊は魔法少女として英霊たちと戦って勝利しなければならない。当初はぎくしゃくしていたイリヤと美遊だったが、肩を並べて戦ううちに友情が芽生える。
ある時、イリヤが命の危機にさらされた時、彼女に施されていた封印が解けて強力な魔力を放出するという事件が発生する。イリヤは自分の正体不明の力に恐れ戦き、カード回収の任務を放棄してしまう。美遊はイリヤの堃情を察し、単身最後のカード回収に挑む。しかし思わぬ苦戦を強いられ絶体絶命となるが、母アイリスフィール・フォン・アインツベルンに諭されたイリヤが再び戦場に舞い戻り、美遊と協力して遂にカード回収任務を達成した。
